As an avid fanfiction reader, I've enjoyed many Harry Potter fanfics with rare pairings. Here is a list of my top ten favorites.
What Constitutes a Rare Pairing?
The world of Harry Potter fanfiction is wide and varied, yet most stories with heterosexual pairings feature Ginny Weasley, Hermione Granger, the fan-favorite Daphne Greengrass, and perhaps Luna Lovegood. There's nothing wrong with that, but I wanted to share some of my favorite fics that pair Harry with less often seen but no less fascinating characters.
First, here are my criteria for this list:
- Only Harry-centric fanfics, simply because that's what I tend to read, with the female lead being not one of the usual suspects (Ginny, Hermione, Luna, Daphne).
- All the fanfics are complete, whether they're multi-chapter or one-shots. This does mean I had to omit some great but unfinished stories (Grow Young with Me, for one).
- These fics focus on het relationships, again because that's what I read the most and am not qualified to recommend good slash fics with rare pairings.
- There are no crossovers, and the stories take place strictly in the Harry Potter universe, albeit modified by the authors' fantasy.
- The stories' content ratings range from K+ to M (nothing is rated Explicit).

1. Thunderstorm by T3t
Thunderstorm is by far the best fanfic that pairs Harry with a female Voldemort, or more precisely female Tom Riddle, of all I've read. Tom Riddle emerges from the diary Horcrux and starts attending Hogwarts as a student. A mysterious connection remains between her and Harry that draws them closer. Eventually this leads to a developing relationship, and they take the fight to her future self, the Dark Lady Voldemort.
The fic is written in a concise style and has a lot less angst than you might expect from such a pairing. An enjoyable read that doesn't drag on!

2. Equal and Opposite by Amerision
If you dare brave the weirder parts of Harry Potter fandom, you will occasionally stumble upon gems like Equal and Opposite. In this story, Harry discovers a mirror that shows his titular equal and opposite: a female version of himself, beautiful and dangerous, and well-versed in Dark magic. He becomes obsessed with her, and eventually finds a way to travel to her dimension so they could be together. Weird, but certainly one of the rarest HP pairings in existence!
3. Hocus Pocus, Adele Polkiss by Ecmm
Pairing: Harry/Original Female Character
Pairing Harry with a Muggle OC is nothing rare, but Hocus Pocus, Adele Polkiss does it remarkably well. The story is told from the perspective of Adele, the younger sister of Piers Polkiss, who is one of the boys from Dudley's gang of bullies. She becomes friends with Harry from a young age and is devastated when she can't come to Hogwarts, but the two reconnect later. It is a short, charming fic with a sweet ending.
4. White Knight, Grey Queen by Jeconais
Pairing: Harry/Pansy Parkinson
Before Harry Potter fandom invented the Daphne Greengrass "Ice Queen" persona, the role of the cold, calculating Slytherin witch fell to Pansy Parkinson. That is the case with this classic fic from 2005 by Jeconais. Harry is of course the White Knight, the idealist hero, while Pansy is the ruthless Grey Queen who pushes him to improve himself and aids him in the battle against Voldemort in ways that only a crafty Slytherin could.
5. Twelve Days by TheEndless7
Pairing: Harry/Gabrielle Delacour
Twelve Days is a post-war romance in which Harry, a professional Quidditch player, has a bad break-up with Ginny and finds a new love in Fleur Delacour's sister Gabrielle. (Just to be clear, both characters are already adults at that time). TheEndless7 is a highly competent author, and this fanfic proves a pleasant read without too much drama.

6. Delenda Est by Lord Silvere
Pairing Harry with Bellatrix is perhaps not as rare these days, but it was notable when Delenda Est was being written ten years ago. Through a magical accident, Harry travels to the past and meets Bellatrix before she went off the deep end and became the insane Death Eater she was in canon. The first half of the fic takes part in the past and is quite enjoyable, but your mileage may wary when it comes to the second half, where they return to the future.

7. Finding a Place to Call Home by TheGirlWithFarTooManyIdeas
Pairing: Harry/Astoria Greengrass
In Finding a Place to Call Home Harry runs into Astoria Greengrass, the younger sister of Daphne Greengrass, shortly after the Goblet of Fire debacle, and they abruptly decide to run off and see if there's more to the world than power-hungry Dark wizards and a backwards society. I'm not a fan of depicting the magical Britain as backwards, but I very much enjoy reading about the wider wizarding world, and that's where this fic delivers.
8. What We Lost by JacobApples
Pairing: Harry/Andromeda Tonks
What We Lost is a dark character-driven story that takes place after the war and centers around Harry Potter and Andromeda Tonks. They bond over taking care of Harry's godson and Andromeda's grandson, Teddy Lupin, and help each other grieve. The romance is fairly slow-burn and comes from the two finding solace in each other. Such gloomy stories aren't usually my cup of tea, but the pairing is rare and the writing is competent enough that it deserves a mention.

9. Twins by Andrius
Pairing: Harry/Carrow Twins
Twins is a one-shot that clocks just over 10k words and involves Harry with a pair of Slytherin characters who only appeared in the movies: Flora and Hestia Carrow. Instead of the Patil twins, Harry asks the infamously creepy Carrows to go to the Yule Ball with him and Ron. After Ron ignores his date the entire evening, Flora and Hestia end up dancing with Harry and decide that they both enjoy his company very much. The main draw of the story is the twins' Wednesday Addams-esque personalities.

10. Boy Who Lived by Megii of Mysteri OusStranger
Pairing: Harry/Merope Gaunt
To cap off the list, Boy Who Lived features perhaps the rarest Harry Potter pairing of them all: Harry and Merope Gaunt, the mother of Tom Riddle. Harry travels to the past and through a series of events ends up dating Merope and adopting the young Tom.
